After data migration that brings Customers, Users, etc. is it possible to delete the account from the migration source and assign all items to the user in the destination?
user1@company1.com > user1@company2.com
Or would that be a manual process for each project?

Sadly, this is not possible at the moment. Here's a feature suggestion on ability to merge Atlassian Cloud accounts: ID-240 Ability to merge Atlassian accounts to a single account with secondary emails (it's also a highly voted one).
As stated in the suggestion workaround, the only manual option would be to use bulk edit feature and replace fields such as Assignee, Reporter... w. new user accounts.
You might also want to try to reach out to Atlassian Support to see if they can give you a hand with this (sometimes they might be able to transfer the data between the accounts if there are only a few accounts in play.
