JIRA email handler not deleting emails after processing them

We have set up a SECURE_POP email handler in JIRA to process tickets sent via email. It successfully reads the emails, and creates tickets, but leaves the email behind in the inbox.

This has the unfortunate side effect of generating duplicate tickets, until someone goes in and manually deletes the emails. 

I read that JIRA will leave the email if it does not successfully process it, but it is creating tickets from the emails, it just doesn't delete them afterwards. 

Any ideas?

Thanks for reaching out to Atlassian Community!
By default, POP will delete the message after it is successfully processed:

If Jira successfully processes a message, it deletes the message from your mail account or file system. If a message is not successfully processed, it will remain in your mail account or file system.
Also, it can be some setting on your mailbox that is preventing the emails to be deleted.
Please, try to use a different mail server, like Gmail to confirm if Jira will delete the emails.
The settings of the image below may prevent the email from being deleted, check if your mail client has similar options:
