I am trying to add some users that I don't want to have access to all the Team Managed projects in my organization. How can I setup permissions to have user A not see JWM projects and only see a JSM that is company managed and only have access to that one specific project.

Access to projects is based on the permissions for the projects. For Company Managed projects access is managed by the Permission Schemes associated to the projects. For Team Managed projects the access to the project is managed independently in each Team Managed project.
If you want to make sure a user has access to only one project Company Managed project, and not see any other Company Managed projects or Team Managed projects, then you need to
1. Make sure that the Permission Scheme for the one Company Managed project is set up to grant that user access to that project.
2. Make sure the Permission Scheme associated with that one project is not used by any other Company Managed projects.
3. Check each Team Managed project and make sure that the Access setting is Private. If the Access setting is Open or Limited then the project content will be visible to the user. However, if you have to change one of those projects to Private, then everybody who does need access to that project will have to be added to that project individually. Refer to:
