I am using an initiative EPIC to track work at a macro level. However I am unable to link all Jira epics, stories, bugs etc to this particular Initiative. There is over 100 items to link and I have 12 initiatives. I can locate all the items under a filter search but I cannot link them to the initiative.

You can't link that in bulk under filter search/issue navigator.
Try setting up the automation rule for that
Create a New Rule:
project = XYZ AND status = "To Do"
).Link Issues:
Save and Enable the Rule.

if you want to see say 10 Epics under 1 initiative, you need to update parent field in the epics.
that you can do using bulk update feature after searching the issues.
In the search screen, on right side you will see ..., click on that and select the option bulk change ...

Unfortunately some of them have already parent epics for feature work across multiple projects and releases.

Bulk update under issue filter doesn't support issue link.
You can go for the Automation Rule.
