In a team-managed board, in project settings, you are able to create custom fields for each issue type - bug, story, task, sub-task - and associate those new/custom fields with each issue type.
When in list view, on the board, there is a "+" drop-down that allows you to show fields as column headers for the grid view. The fields that are available can be filtered by clicking the "+" icon and selecting/de-selecting fields in the "SHOW THESE FIELDS" list.
The fields listed in the "+ / SHOW THESE FIELDS" drop-down does not include the custom fields that were created.
How is this drop-down list customized / configured to include custom fields?

You are not able to configure which fields will be available in that list. There is currently only limited support for which fields will appear in that list.
What type of custom field are you trying to add?
The field that I'm trying to add is a custom checkbox field. The odd thing with this problem is that on another project board, there is a custom fields available in this list. The way that the filter list is constructed seems to be a random collection of both built-in and (in at least one case) custom fields from that project. But it sounds like you're telling me it's a hard-coded list that can't be configured. It would be a useful feature request since a person could create a dozen custom fields but have no way to sort/filter them in the list grid.

I may have been incorrect.
I did an experiment created one custom field of each type. I then added all those custom fields to one of the Issue Types in the project. I then navigated to the List view, and clicked on the + to add additional fields. Initially not all of the custom fields I added displayed. I refreshed the browser tab, and clicked the + again. At that point all the custom fields I added except the Checkbox custom field showed up in the list as available to add to the columns.
With regard to the System defined fields, it is true that there are a specified set of those available and you can't change that.
