I am wondering what options there are for 2 companies to work together on a Jira project/dashboard that is completely separated from their existing Jira instances? I have seen the options for using 3rd party apps where you can sync tickets and issues between 2 companies. Backbone or Exalate for example. But we're looking for something with more separation than those 3rd party apps. Are there other options for collaborating with another company that keeps our instance data more separated, without us needing to create and license a new instance?

Can you provide more information on exactly what you mean by "more separated" when you are referring to the issue data? What does that separation mean to you?
Issue data exists in a Jira instance. If you and the other company can need access to the same issue data for collaboration here are some options:
- have a Jira instance that is separate from the instances you each run, and collaborate there on the one project/issue set,
- use a third party app to synchronize issue data between your two instances, so that you each have a copy of the data within your own instance,
- host the project on your instance, or they host it on their instance, with the "hosting" company allowing personnel from the other company to access the instance, and setting up access, project permissions, and/or issue security standards that prevent access to other projects on that instance by the team members from the "other" company,
- host the project on on your instance, or they host it on their instance, and you use a third party app that allows the people from the non-hosting company to access the issue data only through the third party interface rather than having direct access to the hosting instance.
