Ok, so Using JPD the Hierarchy does not work quite the same. So what I am looking for is.
I want all the Issues (stories or epics) containing the link type Implements where the linked story is not in Status - backlog or status category - done.
Given any of those results are epics, also return all the children of the epics.
I don't believe there is a way to do this with built in JQL but if there is an marketplace app, I would be happy to explore. If your recommending a marketplace app, please also include how you would use that app to accomplish not just "this app can do that". I have been trying a few and not been able to solve it yet.

interesting use case! I believe that this should be easy to do using the app that my team and I are working on: JXL for Jira.
JXL is a full-fledged spreadsheet/table view for your issues that allows viewing, inline-editing, sorting, and filtering by all your issue fields, much like you’d do in e.g. Excel or Google Sheets. It also comes with a range of advanced features, including the ability to show your issues in their hierarchy, and perform filter and search operation on this hierarchy. E.g., this is how it could look wrt. your use case:
Is this roughly what you'd had in mind? There's a few things going on here, and I'm of course happy to elaborate further if this is something that could be interesting for you.
I should also add that JXL can do much more than the above: From support for issue grouping by any issue field(s), to sum-ups, conditional formatting, or inline bulk editing via copy/paste.
