WITHOUT any additional add-on, is there any way to filter all issue has links.

Filter all issue has linked issue with "is caused by".

ohh that's really sad, we need such basic feature like this as application component.

Difference between two custom fields (numeric or date field), this is another common used use-case, not available as application component/function.

Yes, basic JQL functionality has its limitations.

To calculate the difference between fields I used the following app:

Jira Misc Custom Fields

There are calculated fields there.
