I want to change the issue type hierarchy so that my issues cascade: Epics > Features > Stories.
I can adjust the issue types hierarchy to make this cascade work, but it would break the parent/child relationships. While breaking these would not be an issue for me, it might be for other projects in my organization. Is making this hierarchy change global or can I just adjust the issue type hierarchy in my project?

The issue hierarchy is a global setting. Changing it will affect all projects.

Is there a way to create a hierarchy of EPIC --> FEATURE --> STORY within a single project in such a way that an EPIC only shows it's related FEATURES and a FEATURE only shows it's related STORIES?

It it not possible to do that and have the hierarchy recognized or governed by Jira, with native Jira functionality.
It might be possible with the addition of third party apps that add similar portfolio/program/project management and issue hierarchy extension. I have not looked at any of those apps close enough to find out if they support different hierarchies per project.
