Can I disable subtasks for one or more projects while other projects may decide to use them.

Remove subtask from Issue Type Scheme for that project and not subtasks allowed.  Answered my own question.

No, but yes.

Sub tasks are enabled globally.  But you don't have to include any in your "issue type scheme".  So, to "disable them in a project", just create an issue type scheme that doesn't have any and use that for the projects that don't want them.

JIRA plays nice and drops the option to create or convert them off the menus too.
