We have setup 2 Jira Installations, one Jira Service Desk on Host A and Jira Software on Host B. Both applications are linked bidirectional to each other. We are able to link an issue in Jira Service Desk to an existing ticket in Jira Software. Software doesn't have that feature of linking to other Jira systems.
It would work if you were running Software and Service Desk on the same Jira Core, but it won't work across two installs.

This is something Atlassian has to work on.
