I work for a start-up and we have several clients but we also have different functions within each client. What's the best template to use here?

I'm guessing you're referring to project templates? (If not please say so!)
I think it ultimately depends on the nature of the project you're undertaking for each client - are the stages and information recorded relatively similar?
Or would you require different issue types, custom fields, and automated workflow for each?
It may be that you are better creating your own custom project type (rather than using a template) that is tailored to the different types of clients and functions you work with. Then you could create custom issue types, custom fields, and if needed, custom automations that fit with your work style.
This would require a greater initial investment of time, but may be better in the long run.
Alternatively you could pick an open ended project template, and modify it to better fit your projects and workflows.
