I have 2 instances of Jira. I have created company-managed scrum boards in both. Instance A creates the "timeline" " backlog" and "active sprint" while Instance B does not. Why is there a difference?
Instance B also gives me the error, "The value 'CWDD' does not exist for the field 'project'."

Can you provide screen images of what you see? It is hard to diagnose the problem based only on what you say is not present.
How did you create the Scrum boards? Did you create new projects and select Scrum Board when selecting the template, or did you create a scrum board separately based on a saved filter?
If you think you created a scrum board in instance B but don't see "Backlog" or "Active Sprints" in the navigation options, then there is a strong possibility that you did not actually create a scrum board there.

I created the Projects and selected scrum boards. The process worked in Instance A but not in Instance B

Instance B's project does not actually have a board associated with it. You can tell this by looking at the navigation pane on the left and seeing that the pull-down above reports says simply "Board". If there was a board associated with the project then it should display automatically. You can pull-down that field to see if there is a board available to select, but you will probably see a message like this:
If that is the case you will have to create the board. You can do that by selecting the +Create board option from the bottom of the list.
Then walk through the wizard selecting to create a Scrum board from an existing project.
