Higher management at my firm is having a headache about people not logging timesheet in a timely manner.
Is there anyway to have an automation rule to report (send warning emails for example) on whether an user has logged enough time for a certain week?

It's very much possible, but default values for system fields in not supported in Jira out of the box.
You would need to use a app(plugin) like Script Runner
Currently it's an open request thus an plugin is required.

You may also try Easy Templates for Jira issues add-on where you can easily set structure for bugs, issues, stories per project and even add subtasks automatically.
