We have many projects in our Jira. Some of them are confidential. It turns out that even though the user doesn't have access to the project, he can find tasks and view them using the jira filter. Is there any way to fix this?

I think these is no way. User must have Browse project permission to view the tasks in a project.
Thank you! "Browse Projects" access has been added to JSM project for all customers. They could not see the project itself, but they could open issue in filter

Hm.. that shouldn't happen with appropriate permission restrictions - probably some permission left-over on Project group membership (People).
In User Management Administration portal you can track specific user permissions distribution with "Log in as a user" or "View Jira Project Roles".
