I'm an administrator for JIra Cloud. Though I only work on a subset of the projects in our organization.
Is there any way to remain a system administrator, but limit which issues get returned by searches, and limit which projects I see?
Or do people set up a separate login for their Jira administration, and one for daily use?
Standard Jira admins can see all projects - you could use project roles and have yourself as Project Admins on the projects you use. But that way you would lose the permissions to make changes to workflows, schemes etc.
You could use categories on projects as a way of grouping them and then use the category in your search criteria perhaps?

please verify that you have not browse permissions for projects that you are not interested on.
This should fix your issue.
