With the large team, we are trying to create pods and run the teams under the same project/Jira board. If we have to follow the scrum ceremonies separately for the two teams, how do we track without overlapping?

The best thing to do is stop using the same board. A board is generally representative of a team's work. You've got more than one team, so you should have a board for each team.
The boards can include the same projects and issues, but to track without overlapping, you'll want to have something distinct on the issues that makes it clear what board/team the issue belongs to.
If we are using the Kanban boards for different teams, the metrics will not be reflected accurately. Or should we use 2 Jira boards which are completely different?

Hi @Sowmya Chandrasekhar, if you're following scrum ceremonies separately for two teams, then each team should have it's own Scrum Board. Each Scrum Board should have a Board Filter which returns only the tickets assigned to that team. You could filter off a Team field value, or a component, or a label, or some custom field. This will reflect the metrics accurately for each team.
