I have users with the same email that are Atlassian managed user and have also in the past registered an account through the portal customer. How does one delete the portal users so only the Atlassian managed user for a specific email exists?

There is a documented procedure to migrate portal only accounts with Atlassian accounts that you can find through this support article.
Merging the accounts is important to ensure people will still be able to view their old requests in the portal.
