We have recently configured SSO for JSM customer portal following the link below:

This is working but even if I am logged in to my SSO provider it asks me to enter email and then login with Atlassian. Is there a way user can be auto logged in and bypas the 2 screens.

Welcome to the Atlassian Community.
Unfortunately, no. Atlassian uses each individual Atlassian ID to login, which is tied to the user's email address. This screen will be prompted anytime the user session expires in JSM.
