We're currently looking at using Jira Service Management for our customer facing support desk software, but we have a requirement that some of our customer data needs to be stored in EU, and some needs to be stored in USA. Are there any options available to specify data storage for projects in a single Jira instance?

No. Your instance can only reside in one location. Not all the data in an instance can be defined by project alone, and even if it could, the service can only use one database, which means everything has to live in the same place.
Your data residence needs mean you will need to use two separate systems (although you can link them together to get some crossover)
