We currently have a Jira Instance connected to our Salesforce Org , however we have another Jira instance which we would like integrated with the same Org .
For the Jira> Salesforce integration we currently use Jira cloud connector , however am unsure if this can also be used .

Ya we have it setup on 2 different web sites. It works great in IE but not in Firefox or Chrome.
We also added the Collector to the announcement page and in that scenario it worked in all 3.
Normally i would say this is an environment scenario but the fact that it works in IE all the time makes me thing other wise.

Take a look at Issue Collector. You can use it to capture support tickets too!
