If an issue is in the "in progress" state and someone responds to the email "Resolve or Done" in the body of the email. Would it allow for that issue to be transitioned into another status? I'm assuming there is a certain type of plugin that could potentially do this.

Just to clarify, yes, JEMH (Server) and JEMHC (Cloud) can process emails with specific values present that can 'drive' workflow change, for example, #resolve in the subject (Using Subject Field Processor) could drive an Alias for @Workflow=Resolve Issue (the issue must be in a valid workflow state for that to happen.
