I created an import file and indicated "skip confirmation notification" as "yes" but an email notification still went out.

The skip confirmation notification = yes option is obsolete. Due to strict email provider security requirements, now mandates a double opt-in confirmation for all imported email subscribers, meaning they can no longer be added silently.
Since you are on Enterprise, I highly recommend opening a ticket with Atlassian Support directly, as they can sometimes grant temporary exceptions for large internal rollouts or migrations. I have also flagged your post here to bring some extra internal visibility to the issue.
