I have a Loom account and received an email about Atlassian. I followed the email and verified my email and login still work under Loom. So, all should go well with the transfer to Atlassian.
My question is this: I created a separate account under Atlassian with the same email address. Now I am worried that when the merger happens, I will lose all my videos. Is this cause for concern?

Interesting question. I'm not really sure how that case is covered. Things are a bit explained here: Logging in to Loom after your account is moved to Atlassian but this isn't explicitly stated there.

That being said, I believe the system is designed to handle these things and that you won't lose any entities (videos), but you can confirm that by reaching out to Loom support > see Need help with your Loom account? Here’s how to contact Support (and get help faster) 👈

Just adding to Tobi's answer, your Loom videos are tied to your specific Loom workspace, not to the login method itself.
So when your account transitions to Atlassian, your original profile will merge with your new Atlassian account, and your videos will remain perfectly intact.
