I would check to make sure that you are running a supported version of Java for the version of Jira that you are running. Look in the "System Info" section of the admin interface to see which Java is being used.
Also, be sure that you are running a version of Configuration Manager that matches the version of Jira you are running. The version history page has a matrix of which versions are compatible with which versions of Jira.
Apps like this tend to complete with other similar Apps, so if you are using Project Configurator, I would uninstall it first and then install Configuration Manager.
