I am running a dedicated server with hostgator running centos. I logged in as root and installed jira and there were no error messages but I can not connect to Jira. I can not see where in WHM I can see ports and I am at a loss as to what to do. None of the google hits gives me an answer. Any help would be most welcome.

If you have done a standard install, then Jira will be running on port 8080, so are you connecting to http://<your server>:8080/ ? What do you get in the browser when you try that?
Also, check where jira is running with "netstat -plant" if you don't get anything on port 8080, and then read the application log to see if it is starting up ok.
You'll probably need to explain WHM (my first thought was "White Mage", I'm not sure what it might be)
Thanks for this. I have checked with hostgator and they tell me port 8080 is open. Which log file should I look at? WHM is cPanel for server management.

What do you get when you use the url with 8080 in it?
The log should be under <jira home>/logs
