"https://jira.(companyname).com/jira/rest/api/2/issue/(issue ID)/transitions" is not giving all transitions related to an issue even it has transitions.
What could be the reason?

There may be some condition in transitions which you do not match the criteria. So, REST API only returns those you can see.
Can you please be sure that you see all the buttons in Jira UI?
