We recently went from free to standard plan and started getting this pop up notification. How do we get this resolved?

Since you have just upgraded your site to the Standard plan, I believe you might be in the trial period where the limit is still 100, as described in this documentation:
Jira can send a maximum of 100 emails per day on the Free plan, then email notifications will be paused until the following day. You can upgrade your plan to allow for more email notifications. If you're trialing Standard or Premium and need to increase your daily email limit, contact our support team .
