I just updated from jira 10 to jira 11.3.6. CMJ says it has an update, going from 9.0.2-jira9-10 to 9.0.2-jira11, but everytime the update complete window pops up it says the version is incompatible and lists 9.0.2-jira9-10.
What do I need to do to install 9.0.2-jira11?

Theoritically you can download it manually Configuration Manager for Jira (CMJ) - Version history | Atlassian Marketplace | Atlassian Marketplace and install it via Manage apps.
If the upload button is missing, a system admin needs to temporarily enable plugin uploads with the -Dupm.plugin.upload.enabled=true JVM argument and restart Jira.
Before doing that, make sure you take a snapshot first, just to be safe.

I uploaded it manually as well and it also appeared to install but the messages all showed version jira9-10.
I finally got it working by uninstalling CMJ and its dependencies/bundled add-ons (cmj core, power tools, integrity check) and restarted Jira. Then reinstalled version jira11.

With compatibility issues, it usually comes down to one of two options: uninstall and manually reinstall the app, or do a complete app cleanup followed by an instance restart.
