One of our projects has had every work log disappear. I am 100% sure they were there because they are in Harvest (where they get copied to from JIRA) but every ticket in this project is missing them. Not in the time logged bar, not in history and not in work logs. We have over 50 projects and the rest seem fine.

What type of project/space does this concern? Get that by clicking on the ... next to the Space name in the navigation panel on the left, and tell us what the last two lines in the pop up say. It will be something like:
Software space
Company-managed
What are you using to log time against items? Are you using the native Log Work feature or are you using a third party time-tracking app?
Are you able to log time against an item in the project now? And does it persist or does it disappear?
In the History tab on an item you should see records of any Work Logged against that item and any Work Log deleted from that item. On the Work Log tab you should see any work logged against the item. This tab does not show if a Work Log was deleted.
Have you gone to the Admin Settings (gear icon) > System > Audit Log to see if there is evidence of a change there?

We're using Harvest time Tracking by 42nd, but all it does is use the native JIRA functionality to create work logs (and then uses the Harvest API to create time entries there).
Also, like I said, they WERE there. They have since disappeared off of every single ticket in the project - but only that project. We have like 50 others which are all fine. I tried to make a new work log via that plug-in and it did not work in JIRA, but it did create the time entry in Harvest.
I don't see anything relevant in the audit logs - nothing about project changes or work logs.

Because of your integration with Harvest that opens another avenue through which the data could've been affected.
If the Work Log entries existed in Jira their creation and removal should be visible through the History tab on individual work items. While it is possible for a user to have permission to remove individual Work Log entries, I don't know of a "valid" method where an end user could have removed the History records related to those Work Log entries. There is actually an unresolved change request related to being able to modify or remove History records:

Yesterday an Atlassian defect started happening with increased errors rates for API endpoints, and that may be impacting the ability of Harvest to create new Work Logs in Jira. Did Harvest report any sort of error when you tried to create a new time entry?
I recommend that you subscribe to updates for the incident, and consider contacting support for the Harvest app and/or Atlassian Technical Support to get assistance looking at log information that each of them may have access to view.
