So we are looking to upgrade from Jira as a 10 user base to a 25 user base. The price for a new license is 2000, the price to upgrade our license from 10 to 25 users is 2420??? Where is this extra 420 coming from, and why?

Starter Licenses can be upgraded at the cost of a new license at the higher tier.
So, new license price is equal to upgrading price (for starter licenses). Both of them - 2000$ (Jira Software).
2420$ is probably VAT added price depending on your country rate.
