Why am I not able to save New Scenario Jira Timeline, every time I update 1 scenario Timeline it updates the 2nd scenario

Can you provide the steps to recreate your problem? Providing screen images to illustrate the steps is also very helpful.
So I have created Initial Scenario and Revised Scenario for Timelines as I want to have 2 timelines.
I am updating in Team capacity in Revised Scenario Timeline and it reflecting in Initial Scenario as well.

After changing the Team's capacity, did you click on the Unsaved Changes button in the upper right corner of the Scenario and select to save the change to the Team's capacity?
If so, that updates the Team's capacity throughout the entire Plan in all scenarios.
If you want to have different values for the Team capacity in different scenarios, don't save that change.
Any changes you make in the scenarios and then commit through the Unsaved Changes button will be applied to the underlying plan and affect all scenarios.

So basically I cant save if I make changes, I feel this is a glitch, because I am updating estimations in scenario 2 and every time I save it updates initial scenario too. I can always duplicate the plan as well, what is the advantage of having 2 scenarios if I can not update and save them as 2 different timelines.

Scenarios are sandboxes for changes. They are used to explore "what if's".
The changes you make in a scenario are saved locally in that scenario. You don't have to do anything extra to retain those changes within the scope of the scenario. Those changes do not update the underlying issues and settings within the scope of your plan. Besides changing the team capacity you may want to change the start and end dates of individual issues in a scenario to see how that might affect the timeline.
By using the Unsaved Changes button you are saying that you want to commit the changes you have made to the underlying issues and settings of your plan. If you, for instance, did choose to change the start and end dates of issues, the underlying issue can have only one value for each of those. So if you commit those changes, those changed dates will reflect into the rest of your plan artifacts.
