I am trying to use an issue collector to populate Department and Organization in the user profile. Is it possible to populate these fields automatically in this way or is there another way to update those fields in the user profile other than having the user do this manually?

Do these values exist in a user directory somewhere (such as Active Directory)?
There are several apps on the Atlassian Marketplace that sync extra profile fields from external directories. If possible, I'd go that route so all you have to do is configure which fields you'd like to sync. No manual adding of records, and they all stay up to date via syncs.
