I did the update of Automation Lite for Jira plugin without following the instructions given in the manual: https://confluence.atlassian.com/automation/upgrading-to-automation-for-jira-7-3-1055951956.html
Is there any way to undo this?
I already have the new version running in the production system. Can I now make the database change afterwards? What do I have to consider? Unfortunately, it is not possible to roll back the database to a point in time before the update, since the change was made 3 days ago.

So on this documentation there is a note:
Steps 1-3 are not required, but we recommend completing them for large Jira instances—they will speed up your upgrade. If your Jira instance is small or you have plenty of time, feel free to start with Step 4: Update Automation for Jira.
Step 4 is normal update on the UPM.. so something that you did I assume
So everything in Step 5 seems that can be done after upgrade if you have on of those databases.
No I don't have one of these databases, because we are using Oracle Database.
Our instance is large (about 300 Projects)....but I think the impact is only shown while the plugin is updating. I think afterwards there should be everything working like before. Or what do you think?

If using Oracle then I do not think that you need to think about this much.
This automatic migration won't work for the MySQL and SQL Server databases, so you'll also need to download and run scripts on your database.
That is the step that need to be done after if using those databases.. Nothing about Oracle, so I think it is done automatically and only updating on UPM is enough. This is how I understand that :)
