Transition box is missing on workflow tool

When adjusting the layout with the workflow designer, one of the transition boxes disappeared although the transition line is still there. I cannot delete the transition since the box is not visible. Any suggestions? I'm new to JIRA.

You should be able to edit/delete the transition using Deletion Transitions operation on the workflow Steps page. See the section Using the 'View Workflow Steps' page to edit or delete the transition: http://confluence.atlassian.com/display/JIRA044/Configuring+Workflow#ConfiguringWorkflow-EditingorDeletingaTransition

If the workflow is active, you will first need to create a draft of the workflow before editing or deleting transitions or steps.
