If I create a project in Confluence to manage documents and then use Jira to visually manage the tasks across various stakeholders within and outside of my institution, can I be assured that this information will be kept secure.

Hi @ajw1,

You tagged your question as relating to the Data Center version of Jira / Confluence. That means your data is on infrastructure that you host yourself.

As with any other IT system, as long as you take the necessary precautions to properly secure both your systems and data, what you put into your tools will be as safe as it can be. This will always be a matter of system architecture (Jira and Confluence are products used by millions of users worldwide, meeting industry standards), governance (applying best practices when it comes to securing your data) and people's behaviour.
