issues with sub-tasks appear under 'other issues' in scrum board

I upgraded to JIRA 6.1.3 from 5.2.5 and Jira Agile 6.3.4.3 from 6.2.4. I now have issues with sub-tasks appearing under 'other issues' in scrum board when sorting by story. Not all issues or boards have this issue.

I need suggestions as to how to correct this issue.

Re-indexing JIRA seems to be fixing this issue.
