We have a department that builds applications for many groups. We would like to have multiple projects in our JIRA instance and then track the progress and report on the all our department's projects as a whole, and report on them individually as well.
I would assume we create a dashboard for each project to report on progress to Sr. Management, but they want a dashboard rolled-up for the progress of all the projects together with stats like burn-up, burn-down, Velocity/stories completed, bugs, etc., etc.
Is there any way to do this other than getting a third party tool or using portfolio for JIRA?

You can do this with VisualScript for Jira marketplace application. It is a custom reporting tool that builds customized reports in Jira dashboard gadgets.
It can look into your Jira data, find the relationships of that data, and create the visual from there. We have built many dashboards like you are describing here where Senior Management can see everything needed to include cross-team velocity, burn-up/down, roadmaps, planning/program boards, risk matrix etc.
