Are any filters available in Classis Project not available in Next-Gen Project?
I posted a response in your first post - is this really about a Jira server instance or are you asking about Team Managed project in Jira Cloud?
Can you provide more clarity on the filters about which you are asking?
It is possible to create your own filters for searching for issues in Team Managed projects just like you can with Company Managed (previously called Classic) projects. The two projects have some differences in the fields that are available.
For instance Company Managed projects use the Epic Link field, but Team Managed projects use the Parent field instead.
Also, Team Managed projects are intended to be independent of any other project, so you don't share custom fields between them and other projects. If you create a custom field in one Team Managed project, that field is not available in other projects. You have to create that field in each project where you want to use it. And each of those is considered a different custom field, even if they have the exact same name. That impacts your ability to build filters that collect data from multiple projects that have a field with that name.
If I created a team managed project and moved all the open issues (assuming no custom fields) from a company managed project, will that automatically change epic link to parent and preserve the link of the child to it's parent?

No.
Refer to this document for more information on migrating/moving issues between Company Managed and Team Managed projects

This is what I'm seeing from the article about migration:
Since there is no special mention of epics to parent linking, I'm assuming that it is one of the custom fields that I have to update manually in the team managed project after migrating the issue at hand.

I thought it was mentioned somewhere. Perhaps it comes up in the screens when the Move Issue feature is used.
I can tell you from experience that the links between Epics and their children are not maintained.
Also, in Team Managed projects you cannot edit the Parent field directly like you can edit the Epic Link field in Company managed projects. Instead you have to use one of these options:
1. On the backlog screen drag and drop the issue from the issue list onto the Epic in the Epics pane, or
2. Use the Add Epic link that displays in the breadcrumbs when you are viewing the details of an issue.
