Moved SubTask are lost when deleting original issue that contained them

• A Project Manager moved  sub tasks to a new story.
• Then deleted the original story
• The sub tasks were also delete from the issue they were moved to.

I've coached him not to delete. We let Project managers delete. 

I assume a move is not a physical move but rather a reference.  This would allow you to trace back through the DB to the original Issue.

Is this a bug or by design. And is there any way to recover the subtasks without a backup.

first - disallow delete issues. This permission is only for administrators, in my point of view.

When exactly happened what you described, then I would judge this as a bug. Deleting an issue may not automatically delete sub-issues, there should be at least a dialog.
