we are on to migrate an old JIRA 3.13 to a different JIRA instance version 5. Is it gonna be upgraded directly from 3.13 to 5 or is there any steps in between?

We don't support direct migration from 3.13 to 5.0 - this page gives the steps you need http://confluence.atlassian.com/display/JIRA/Upgrading+JIRA+3.x+Data+to+JIRA+5.0
The only really tricky bit is if you have the custom Labels plugin. We changed how we do this in 4.2, so you'd have to upgrade to 4.1 and then to 5.
Otherwise your best bet is to upgrade to 4.4.4 and then to 5.0 because then you'll only have to migrate to the new embedded crowd once
