We are trying to migrate from our Jira standalone server to the cloud. We are having permission issues says Jira support but they wont tell us exactly what the permission issue is. It sucks because there is no phone support and we have a deadline. the error we are seeing says cannot modify limit operation not permitted. When we stop the jira service and then start it back up we get that error. Please if anyone has a solution or idea on how to fix this so we can do the migration it would be greatly appreciated. This is getting frustrating.

While the entire error string wasn't shared on the post, I believe you are facing problems when using the ulimit command when starting Jira.
This might happen on some Linux distributions and you may need additional steps to properly set the limits to the user running the application.
The KB article Too many open files error in Jira server details some additional steps that you may need to apply, such as editing the limits.conf file.
Let us know if that helps you with the needed adjustment or if you still have problems after that.

Should be able to raise a ticket through your Atlassian support desk. Usually, the support team will respond to issues you have regarding to your system.

For the time being, would suggest to investigate the application logs to get further clues to your permission issues.
