So we currently have a Jira server with service desk that we want to migrate. Having a look at what is installed, it looks like the service desk installer also installs Jira. Can I confirm this is the case or do you need to install Jira and then JSD?

You are correct, you can just use the Jira Service Management (formerly known as Jira Service Desk) installation package.  Found at https://www.atlassian.com/software/jira/service-management/download

This installation package includes the Jira Core base in addition to the Jira Service Management application.  I would recommend just using this as it will save you an extra step of having to install the Jira Service Management obr file after Jira core is installed.
