Jira very slow after re-index

In an attempt to resolve an Jira ticket issue, I rebuilt our Jira index.  The re-indexing took about two hours, as expected, however now our Jira is running very slowly.  When opening up Jira it takes about 30 seconds to load a page.  This was not happening before the index rebuild. 
Any idea of what might be causing this?  
We are hosting our Jira locally.

@ajohnstonDuring indexing, depending on  your instance if you  choose the background index  then   you  can access  JIRA  but it  could  be  slow  depending  on how large is  your  database.  But after re-indexing  things  should work  normal  if  not  then  there could  be  several  reasons, see performance trouble shooting here. My index rebuild said it only took 2 hour, also, when looking at the server that is hosting our Jira, the hardware is not spiked.  So I'm not sure what would be causing this slow down.
