This is usually (but not always) that the server is underpowered or struggling with resources for some reason, and it's simply not able to get everything done before the standard timeout.
That needs to be ruled out first, so have a look at https://confluence.atlassian.com/jirakb/bundled-plugin-not-available-error-thrown-on-jira-server-login-212173447.html
Note that it is not a problem to increase the timeout as documented and leave it in place if it helps. I often find my older machines run into this when I'm trying to use them for test Jira systems. One notable one is that I had a Jira Core one that worked fine, but failed with this error once I added Jira Software or Service Desk to it - increasing the timeout let it work, and once started, it worked fine, could not see any problem with a longer timeout.
