We have the Jira cloud app for slack
We use this to create tickets in Slack. This app has been great, but about a month ago the app started adding these automatic messages every time we create a ticket
Which creates a notification in Activity tab and also in the Threads tab
These notifications are unnecessary and annoying and are causing our team to miss important notifications
Is there any way to turn these off?

There isn't a way to configure the Jira Cloud for Slack app so that Sync this conversation is turned off by default.
The current behavior is that the sync option is enabled by default when creating a work item from Slack, and users need to manually disable it if they don't want the Slack thread synchronized with Jira comments. Atlassian's documentation also explains that thread syncing can be disabled only after the thread has been synced by using Unsync thread; there isn't a global setting to change the default behavior.

I'd recommend voting for and watching the feature request to receive updates from Atlassian.
Looks like that ticket hasn't been looked at yet. That's disappointing, the notification is extremely unnecessary
