Java update to JDK 1.6.0.30 from JDK 1.6.0.200 issues? will there be any? Is it not recommended? What version of JDK should be run with JIRA 4.1.1?

Use the latest JDK.

I would upgrade, unless you have the labels plugin - that completely breaks in later versions of Java. Later versions of Jira are fine though. I can't remember when it was absorbed into the core of Jira, 4.1 or 4.2, but that fixes it.
