If we were to add a level 3 for a custom, newly created Issue Type, would this cause any problems to existing parent-child links, Issue Type Schemes, etc?
The only impact you'll immediately see is that existing plans will have the new issue type as an option in the filter. Your existing parent/child relationships will be unaffected.
