Is it possible to edit permissions for a project or board outside of a scheme or will all customized permission configurations require the creation of a custom scheme?

You need to edit permissions in a scheme. If these permissions are correct for several projects , then you can use the same permission scheme for these projects. If this set of permissions is unique, then you should create a new permission scheme.
