Atlassian has been making some bad decisions lately. The decision to have a daily 2 hour maintenance is affecting our 24x7 operations. We cannot afford any down time of our Jira or Confluence apps.
Is it worth sticking with Jira now or should we consider moving to other apps?

As stated in the document you shared, the site is taken down only if the downtime can't be avoided to perform any rollouts. The downtime due to maintenance window is certainly not a daily activity.
If you notice this on a regular basis, I suggest you raise a support ticket so the team can assist you.

Nothing much to say here, rather asking Atlassian to not rollout changes on your instance. Some of those changes, however, cannot be avoided, like urgent fixes. Also, have you used to defer the rollouts? This can stop the releases for up to 30 days. You can find this in Atlassian Administration > Apps > App udpates
